The 1948–49 season was Colchester United’s sixth consecutive full season in the Southern Football League. Colchester finished fourth in the league and progressed to the first round of the FA Cup. They were runners-up in both the 1948 and 1949 finals of the Southern League Cup – both finals were played during the 1948–49 season due to fixture congestion the previous season.
