The 1938–39 season was English club Colchester United’s second season in the Southern Football League. Colchester were champions of the Southern League finishing 1st ahead of local rivals Chelmsford City by 1 point. They also competed in and reached the 1st Round of the FA Cup and were semi-finalists in the Southern League Cup. The latter however could not be completed due to the outbreak of the Second World War.
